Would it be possible, by using Alchemist, to move the key/Cortex in Sunset Vista and Jaws of Darkness to the main part of the level, so you could get a key without doing the bonus?

Yes, since you are only making changes within the level you wouldn't need to mess with pkg files, so it's relatively simple. I did it with Sunset Vista but it should work for Jaws of Darkness as well, the way you do it probably needs to be a bit different from mine since the way I did it replaces every wumpa fruit with a key but the general idea is to mess around with the strings. The way I did it was by creating a new alcmod and I imported the file titled "L115_SunsetVista_Collectibles.igz" (you can mostly use whatever I just chose that) and I added 2 strings "Collectible_Key_Spawned_gen" and "L115_SunsetVista_BonusRound_Cortex" I then created an EXNM "Collectible_Key_Spawned_gen - L115_SunsetVista_BonusRound_Cortex", after I made those I changed the template object that wumpa fruit use to be the key EXNM however I assume you wouldn't want that so I would instead recommend changing the cortex token's template to being the key since only a single one of it exists within the file and it doesn't matter if you get rid of the token because of the changes made. In theory, you should be able to replace individual objects (enemies, crates, collectibles, etc) by creating a string titled "Collectible_Key_Spawned_entityData_gen" and setting each individual object to use that, however I wasn't able to get that to pop up in the offsets menu. In my experience, if you look around inside the hex entries enough you'll find whatever you need, it may just take some time and maybe a few rewatches of some ARD videos.

Thank you, it worked. Changed the token on top of the pushers into the key. I understand this a bit more now too as well.
